The crossed bungies most likely do not apply enough downward force to get a good seal for the conditions you encountered. Especially when the hatch/deck is flat and the hatch is flush. You could put some blocks or dowels under the bungie where it is over the hatch to help increase the downward force...

Since you always refer to skegs (as in two) in your posts, are you putting two skegs on one kayak?
Why two, when one is the norm, unless it is a surf kayak?

What is your plan for traction on the deck so that you can stand with out slipping? Plain varnish can be pretty slippery when it has water on it.
Seems that it would be a shame to cover all those strips with a big ol' deck pad.

I have my trailer (not a harbor freight trailer) set up with a Yakima Rocket box (lockable) in one bay. Can still carry 6 boats on the trailer, and all the rocket box holds a ton of paddling & camping gear fits which frees up space in the van. Also comes in handy for keeping soaking wet paddling...

Experiment with epoxy bonding HDPE to wood (and keeping it bonded) before you get to far. West System says their G-Flex works for bonding HDPE.

Normal. With my scupper in the center of the boat, the distance from the top of the scupper to the bottom if the hull is 2.75 inches. With the just the boat floating, water is just below the top of the scupper. With me in it (155 LB) I get about the same amount of water in as your picture shows, may...
